Hi everybody!
I am not a cib colletor, so I wouldn't know the answer to this.
Do you keep the manuals in the boxes, and do you keep the games in the boxes? Like in a NES collection, is everything separate, or are the manuals in the boxes and just the games are separate?
I was just curious.

I fold my SNES boxes flat and separate the manuals because I am getting short on room. I don't have any NES CIB games, and don't bother collecting them for this dilemma you have brought up (and I never see them).
Ideally
for games that have boxes (NES, SNES) and not cases (Genesis, disc games) I would like both a boxed and loose copy.

I keep them all together. There were certain games i would have the box and manual up on my shelf and the game in a tupperware container but that was generally an item that was more valuable and i didn't want to mess up. Or a game i played alot and didn't want to mess up by constantly opening and closing thw box.
And the manual has to go on the opposite side of the flap so when closing it can't catch.
And everything has to be positioned so that things lay flat and gravity cannot bend anything(manuals in CD/DVD cases for example)

I personally keep my NES, SNES, and N64 games seperate from the Mans/Boxes. B/C I don't want to have to keep opening the cardboard boxes and ruining them.

They are video games not fragile crystal figurines or stamps. I play them and collect them, If I treated them any different than movies or music it'd suck the fun out of owning them.

Together is better, or at least when you have the space. Although loose carts can be ugly when stacked up all over the place it's sometimes the best route to go simply for space saving. Can't say I know anyone who buys plastic boxed games and keeps the innards seperated. But when it comes to paper boxed games either fold them up and pack away or keep everything inside, otherwise over time the shape may not hold as well.

I keep mine separated for a couple of reasons. #1, I buy pieces individually, i.e. manuals, boxes, carts...so for some games I only have a manual, for some only cartridge, for some only the box -- and others a combination of the three. I want to keep my collection organized, and putting everything together in shelves doesn't make sense as I'd still be putting some manuals separate etc. I also used to flatten all of my NES boxes, so they're not taking up much room. #2, I have a nice set of shelves that fits 340 NES carts perfectly. Now that I've surpassed 600 carts I'm planning on replacing this set of shelves, but as long as I haven't, I'll keep my carts in there.
#3, like cverz2 said, I also don't want to ruin the boxes and manuals, expose them to sunlight & dust, crush them, etc.
However, I am probably gonna be putting them together in the near future for two reasons:
1. I really don't play any of my NES games anymore.
2. I'm planning on buying those protective plastic boxes for each and every game. This would keep it organized in a uniform manner, and for those games where I only have part of the contents, I'll just place whatever pieces I have inside the plastic protector. This will also keep dust away from the actual items etc.

I have a few CIB games, and I keep it seperated in a container that is air-tight. I find that if you're continually opening up the box, it ruins it more. the air-tightness stops oxidation.
