i have TMNT Tournament Fighters CIB for the NES.

Look at it this way, that is one that I still don't have so you're collection is going in the right direction!

I think mine would be... The Amazing Spiderman: Web of Fire [32X]?  Or maybe Zombie Nation [NES] with the box (I need the manual though).

Hardware - Dreamcast Broadband Adapter CIB (not worth a ton but pretty hard to find)

Not sure I have anything amazingly rare.
The Misadventures of Tron Bonne
Vagrant Story
Mega Man Legends 2

I think The Last Story Limited Edition will become rare.
I have One Piece Unlimited Adventure on Wii
Pandora's Tower Limited Edition I believe will become rare
Infinite Space on DS
Super Mario 25th
Skies of Arcadia Legends (I got new for 20$ in 2004)
Ys Seven PE is going up in price
I think the Metroid GBA games are in high demand
Zelda TP on GCN goes for higher prices
Knuckles Chaotix
Ys Famicom
Ys I & II PCE

I probably have more.

I have  Saturn,32X,Game gear while not amazingly rare they are not seen often in stores.
SNES model 2

Most rare thing I have is a signed Okamiden poster by the producer. He only signed 100 of them

I'm guessing my rarest would be
Game: Sega Rally 2006 [First Print Limited Edition w/ Sega Rally 1995] on the PS2
Console: SEGA 32X or Mega CD (More classed as add-ons)
Accessory: SEGA Saturn Keyboard
Software: GAME BASIC FOR SEGASATURN

Did you find it in the wild or on an auction site?

Nothing crazy awesome in my collection. But I can at least say I've upgraded from M.U.S.H.A. on the Genesis to Clay Fighter Sculptors Cut on N64.

Wild-ish.  A local buddy of mine got it in a group of stuff off Craigslist.  Which, ironically the guy was going to sell to me but my buddy offered him more $ so he backed out.  (My friend didn't know I was trying to get it as well)  Then he ended up selling me a bunch of stuff which included the game.
