I just did a search for titles not in my collection for NES games and it showed all NES games.  I verified the box was checkmarked.

I can confirm.
I just did an "add" search for Mortal Kombat in North America and returned all results instead of just the things i do not own.

Can you guys please give me examples of what you see that's not owned? There was once an issue that replicated itself due to the database outage a while back, and I want to verify it's not that before taking a deeper look.

I go to Add, pick NES, US, Software and it shows all NES games, 766.
